Full exhaust over bolt on?

Full exhaust over bolt on?
Once I've got some money together I want to do some tuning on my bike. I've got a few things in mind such as exhaust, jet kit, high flow filter (undecided on brand). My question is about the difference between a full exhaust and just buying the bolt-on muffler. Is there really a difference in air flow between a stock pipe and aftermarket? I just assumed that would all be controlled by the baffles in the muffler itself.
Basically, I just want to know the difference and am wondering if it's worth paying double the price for a full instead of just a bolt-on. And maybe recommendations on an exhaust would be nice, too. Oh, it's a 99 zx-6r. I've told you all before in my carb problem threads. Basically I want something louder than the stock. I'm guessing pretty much any aftermarket would accomplish this, but I want it to sound tough and also give adequate airflow for the jet kit to run at it's optimum. Assume that I'm extremely new to this, but I have been doing some reading. No actual real-world experience on these mods that I intend to do, though.
Thanks for any advice you all can offer.

RE: Full exhaust over bolt on?
I have a ZX10R w/full akro evo exhaust. With a few mods. It comes alive @8000rpm. My stock 10 has more on the bottom end. My katana has a slip on, a little more power all over, way better sounding.
