If you've removed the smog stuff and used rubber caps on the carb......CHECK THEM! Mine were rotted within 3 months of putting them on. With the air leaks this caused the bike ran good with the 40 pilot. As soon as I fixed the leaks it ran like I stated above. I used heater hose with a snug fitting bolt siliconed into the end and then put a rubber cap over that and zip tied the hose to the carb body, and a zip tie over the cap. Oh filled the cap with silicone before putting it over the bolt too.
With how you have to wrangle the carb out of the bike, I suppose its not out of the question to have put a small tear in either of the rubber boots, be careful with carb cleaner though as it will destroy some plastics. I had a plastic tray I was cleaning some parts on and it melted the plastic and fused my rag to the tray, haven't used the stuff since.
