Only mods I've done are the jets, needle, and removed the snorkel

Stock on the east coast. My dealer got one over in 24 hours.
Your DJ #128 main is close to the #132 Keihin main that is stock on AUS bikes. (The USA get a weak as **** #118 main , super lean as stock.) Stick with it, it works well with the stock pipe and the stock #35 pilot jet.
Take off the airbox lid and try that first.
The real problem is the restricted pipe. You really need to open that up to gain the full benefit of the carb mods.
The needle you have (DJ KLX 300R) has a really extreme taper on the last 1/4. To let the bike benefit you need to give it the more air to match the taper. Remove the lid from the airbox and fit a free flowing filter (TwinAir, UniFilter are both easily accessible down here.)
As for the hesitation as 50kmh, it could just be the advance point on the CDI that is causing the problem. A change in gearing could be the answer or running the bike in 5th not 6th at that speed.
The aibox lid is a quick fix, start there.

I didn't have good results pulling my airbox lid off... made it too lean. It seems to me like you are having lean issues, so I don't think pulling the lid would help, but you coudl try. I know it made mine a bit on the surge-y side, and my plug looked fine with the lid in. Definately try going up one size in pilot jet.

So I'm back from my easter aussie trip.
Did a couple of small tests on the bike to actually determine the problem...
Pulled the choke out while running to test if it was lean:
This made the problem worse, and the bike started sputtering and threatened to stall.
Took the airbox lid completely off:
All problems disappeared, cruising became constant, and the bike sounds a lot healthier.
Still a bit of a slow start, but that should be fixed with a new pilot jet?

I haven't done it myself, but i have heard people cover the opening to the airbox with some fly screen and pantyhose to keep foreign materials from entering.

Good to hear it's working for ya. The filter will do its job without the lid on. Don't worry about it. The space under the seat offers quite a lot of protection from dirt/water etc. If you must, you can fit a "filter skin" to add a bit more protection. The Twin Air brand filters are a duel density filter and give quality protection from almost all sizes of dirt while allowing optimum airflow. Airflow is the key. All you need is the filter and to keep up with regular filter maintenance.
