I SUNK IT!
Out creek crossing yesterday, I laid her down and completely submerged the bike.
After an hour or so, draining the air box, fuel bowl, pulling the plug out and changing it she started.
I had to ride it about five miles where we changed out the oil twice.
I now need to change the oil filter, but my question is what should I look at for any damages, or what should I keep and eye on?

You have already made a good start on recovering from the bath. It might be a good idea to flush and lube all of the cables. Any other lube points will of course need to be hit as well. I might suggest packing the steering head bearings, just to save replacing them later. They could work ok now, but rust up and ruin later on. Clean them good first of course. The wheel bearings should be ok if it wasn't in too long, but I would check them carefully when you have the wheels off for tire changes. If they get the least bit rough, swap them out.
If it ran to get you home and you don't have any sediment in the airbox, I think you'll be fine.
Been there, done that. It really stinks, but it's survivable.
