Valves wont make a grinding noise. For what it takes to check them, check them. I would pull the carb apart and make sure there isnt water somewhere there shouldnt be, take all the jets out... diaphram out, everything. Take the choke out....

Look at the sight glass, if the oil looks like a vanilla milkshake then change it.

If the oil was milky at all you probably need to change it again. One change won't remove all the moisture. Change it when it's hot. X2 on tearing the carb down if you are comfortable doing that.

yeah i cleaned the carb out twice. the first after it happened, then the next day i rode and the same thing happened again, cleaned the carb again and there was more water in the bowl... how much damage do you think that did? and what should i get checked now?

If the bike had ingested water and done damage to the valve train or piston/rod you would probably know it by now. Water doesn't compress so good in the cylinder so you probably got lucky with no real damage. For future reference it is not a good idea to fire it back up if there is any doubt that water may have gotten in the air filter/intake until you have opened the air box to take a look.

Have you disassembled the carb or just dropped the bowl to empty the water?

dropped the bowl, blew out the jets but that's about it

Remove and thoroughly clean the carb including the enrichment circuit.

the only thing i can think of... in the carb the vaccuum piece ( i dont know the exact name of it ) that goes up seemed like it wa s a little sticky like it would get stuck up or down, maybe that could be the noise when im shifting? like popping down or something? i dont know but it's bothering the **** out of me!!! That and the cold starting issues.. .the bike was running in showroom condition prior to my fun little accident ;[
