I know what you mean. I had the same problem with my knees on my Versys, even though it had an upright riding position. The distance between the seat and the pegs was relatively short, and the pegs were positioned more rearward than I liked. It also had a stepped seat that pretty much kept you in one spot, so you couldn't move around much when monkey butt started setting in. The KLR solved both of those problems for me.
