I'll do that today and see how the plugs are looking. The fan isn't always on, only when the temp guage is up about 100 degrees does it come on. Were you thinking that the fan might be drawing power and causing the rpm to drop slightly? I've owned the bike since new so I know what it used to be like and it's definately not right. I'll give the plugs a look.

An '06 with a "filthy" air filter and carboned plug? Has this bike been used for motocross? There's some gunk in the air/fuel path, somewhere. I'm betting it's something that won't "blow through."

Think I might have it. Took the plugs out again and noticed that number 4 was a we bit dirtier than the others but not what I would describe as excessive. I re-gapped them and stuck them back in. Then noticed a small vacum pipe off, don't know if it has been off all that time or if I just knocked it off when I was working on it today. Cleaned everything I could see on the inlet side. Built it all back up and seems to be running fine now. Stuttered for a second or so spat out a bit of blue smoke and runs fine!! :-)
Won't know for sure until I get a chance to take it for a good run as it did this when I changed the plugs the first time. Hopefully, fingers crossed this is it!! If it has been a case of just that vacum pipe being off I really need a smack in the face.

Im having the same problem with my 2003 636, just wondering if you figured out what was wrong? if so I would love to know ..Can you shot me an e-mail??

If it's intermittent I'd suspect the HT side - plug caps and HT leads rather than coils, unless it's a stick coil. If it is electical, and it usually is the cause of poor idle without affecting top end, high octane fuel will make the problem worse.
Check the plugs again to see if one is more fouled than the others to give you pointer of where to look next.
It's also worth checking the carb or TB synch.
The vacum pipe on an EFI bke might play a part in both fuelling and ignition timing as well as affecting synchronisation - Kawasaki have a habit of mounting IAP and similar sensors remote from the motor.

Did anyone ever find out what causes this, my 93 zx6e1 does the same thing, it will run great till it warms up and the fan kicks on, then a rough idle starts, making it hard to pull out, after i take it for a ride to make the temp guage go back down from normal it will run great until back up to operating temp, then the rough idle starts again, i now have 1k into finding out what could be causing this, im about to sell it and i really dont want to but i cant buy another part without knowing if its the problem , thanks all
