Mixed bag, really. If you live in the country, you WILL find mice nests in places you don't want them. Seal (metal screen; something "un-chewable") openings, carb inlets inside the airbox, tailpipe, battery box area, etc. (Covers help the mice stay out of weather, too.) The longer you store them, the more mice get established.
As for covers generally, they can actually increase condensation problems by holding-in the moisture...which hastens the corrosion and rust process. But, they DO work well in rain, snow, to help keep precipitation away. Best to leave the cover off, otherwise, just to prevent the condensation issue.
Get it in a garage, indoors (minus the gas, please), shed, or other structure if at all possible in bad weather. I like to ride mine as often as I can (when most others don't) just to keep the moisture out and moving parts lubed.

I had a habit of using the kitchen or living room for storage for yrs until I obtained a shop. My concern was not of the mice in those conditions, rather the kids running or placing things into the exhaust while in the house. lol
