Default Ignition/Carb or Intake Problem

I bought a 1997 1100STX in need of much TLC (Runs very rough) at idle and smooths out at higher RPM. When in the water you can swim faster then the thing moves. I checked the compression before I purchased and found it to be OK(95,100.105). When I got it home after the first water test I found that the forward cylinder was getting spark but not the middle/aft cylinder. Removed the Ignition box and opened. Found all the ground wires melted/shorted and previously tampered with (cut/spliced wires).Ground wire from Ignition box to Stator melted in sections. Rang wires to stator and appeared ok but found stator pick-up resistance breaking down. Purchased ignition box and stator (Ebay, I love ya). Cleaned flywheel and reinstalled new/used parts. I got spark at all cylinders. Installed new plugs and started ski. Runs rough at idle (maybe normal) and as throttle applied RPM climb normal (lots of white smoke at higher RPM's and I'm doing this in my driveway). After initial run-up I remove the plugs???? Forward plug is brown but the middle/aft plug looks like no ignition (shiney silver like new). I'm thinking that the two cylinders are not getting fuel (altgough the plugs look wet). I remove the carbs, remove covers and inspect. They look spotless and I check and cleaned all jets and orfices. Tightend all fuel lines and will test later today. If I still have this problem I'm thinking possible intake leak. Has anyone had this issue or have any ideas on the subject. Your advise would be very welcome.

I'm at the point where I feel I'm not getting spark in #1 and #2 cylinder under load only #3. I feel my compression is low but suffficient. I tried pouring fuel into the two cylinders and it would not start (only with #3 hook'd up). I can see fuel going into the cylinders when pumping the throttle. I'm sure I have fuel, just lack of (good) spark. A spark tester shows spark when running but is it strong enough? I'm not sure. I decided to retest my ignition system. I rang out the stator and it appears good. I rang out the coil and this could be a problem. From the coil connectors to the spark plug connectors the readings are 8.5K (each coil) were my manuals states 2.3-3.4K. Do I need new coils??? Another question, will low compression prevent ignition in the cylinder.My manual shows 90-150psi as acceptable. The readings are (95,100,105) but only the high compression cylinder is firing.Any thoughts out there....
